02	War Machine	Marvel	At first Capcom wanted Iron Man to be both a flagship character and a replacement of Cyclops as the "beam character", but he could not be used due to being licensed to other company at the time, being off limits during the contract period (the same is valid for Fantastic 4, Ghost Rider, Silver Surfer, and Thor, the latter having an exception mentioned below) and could not be used even as a background character. After some talking, Marvel suggested War Machine, which is similar to Iron Man and could be used.
04	Captain America	Marvel	Flagship character.
06	Hulk	Marvel	Flagship character.
08	Wolverine	Marvel	Flagship character, also representing the X-Men.
10	Gambit	Marvel	Capcom originally wanted Howard the Duck in the game, with him being like a Marvel version of Dan Hikibi (maybe he would be like Norimaro?) to avoid having all characters as human fighters. At first Marvel was ok, but later changed its mind, saying that other character would be better suited for the superhero theme. Capcom tried to get an ok again, but could not convince Marvel of allowing his use. Due to this and the fact he required extra care to avoid having any similarities with Disney's Donald Duck, he was cut, being replaced by Gambit, who is quite popular.
12	Venom	Marvel	Originally Capcom wanted to include him in Marvel Super Heroes, but Marvel could not allow him to be used at the time. For MvC, however, it was easy to negotiate his inclusion.

34	Onslaught	Marvel	Final boss, with 2 forms. Long story short, he is the "fusion" between Charles Xavier and Magneto. Capcom originally wanted Galactus, but Marvel didn't agree with it. After some debate, they settled with Onslaught.
36	Venom (red) (High Speed Venom)	MvC	Secret character. A high speed Venom. Also nicknamed as Carnage due to his color.
38	Hulk (orange) (MSH-Performance Hulk)	MvC	Secret character. Hulk with his Marvel Super Heroes gameplay.
40	War Machine (golden) (Hyper Armor War Machine)	MvC	Secret character. War Machine with lower speed and jump and less moves (including being unable to block), but with higher attack and defense, and with Hyper Armor.
42	Shadow Lady	MvC	Secret character. Cyborg Chun-Li.
44	Morrigan (Lilith) (Lilith-Mode Morrigan)	MvC	Secret character. Lilith and Morrigan switched body, this being a Morrigan with Lilith moves.

As he was allowed late in the development and there was not enough space for other playable character, he could only be in as an assist.

Psylocke was cut due to the game's capacity, Venom ending up being the only truly "new" playable Marvel character (as War Machine is a "recolor"), and both Jubilee and Psylocke ended up as assists instead.

Neo St. Petersburg	Strider Hiryu, first level	None. The Third Moon is visible in the sky. Russian texts: "Казахскар CCP" (a misspelling of "Казахская CCP", "Kazakh SSR"), "A.D. 2048", "Санкций" ("sanctions").
Dr. Wily's Military Base	Mega Man, Dr. Wily's bases	Dr. Wily, Mad Grinder, Mets. Also, Dark Man 1 in the arcade version (absent in PS1 version).
Headquarters of Evil	Forgotten Worlds?	The giant shadow in the center is most likely the final boss Bios (of note, he appears in the game's Secret File). The red and blue giants appear to be the bosses Laidin (Raijin) and Whodin (Fujin). No idea who are the others, maybe original characters?

The Cliff of Desolation	?	A cliff. As time passes, the sun sets and some lightnings appear.
Honda's Bathhouse	Street Fighter	People taking a bath. This is E. Honda's stage, although he doesn't appear in this game, but Sakura is hidden here.
Live House of the Dark Realm	Darkstalkers	Lord Raptor (Zabel Zarock) is playing guitar in the center, and two skeletons are rockin' to his sound. Some spirits appear in the end of the battle.
	Marvel	Onslaught's stage, a rooftop. The building must be quite sturdy to endure this battle... :P
