Key Differences

The key differences between the original Mega Man series (which I call the "Robot Timeline" or "Hardware Timeline") and the MMBN/MMSF series ("Program Timeline" or "Software Timeline"):

In 22XX they become obsolete due to Matter Waves, which are like "solid holograms" with varying functions
Dr. Wily tried to conquer the world to show that he is superior to Dr. Light. Dr. Light is still alive. Dr. Wily tried to destroy the world that choose Dr. Hikari over him. This happen after Hikari passed away, and Wily appears to be older than his original counterpart. As the period is similar, the two scientists may have born some years earlier.
Nothing is known about Light's Wily's families. Dr. Cossack has a daughter. Drs. Hikari and Wily have sons. Nothing is known about Cossak's family (unless one considers Bass.EXE as his "son").
